So I've been reading about Zipper Noise and I realized that I have this happen all the time when I automate parameters and especially when I automate bypassing plugins. Is there are a way for me to prevent this?

Hi. Bypass automation isn't really a great idea unless there's silence in the track, and it may even be a good idea to mute the track even then. Different plugins handle bypass slightly differently, so some may produce noise - it's just how it is.

If the plugin has a mix control, however, you can automate that down to dry very quickly, but not instantly; no plugin should create a zipper sound while doing this. In Bitwig, if you put the plugin in an FX chain, you can then automate the mix knob of the chain itself, which definitely makes no noise.
